Which legendary Pokemon are you referring to? Catching Dalgia occurs during the walkthrough, after you receive the 7th gym badge. You go to the top of Mt. Coronet, and you face Team Galactic, and then you fight Dalgia. If you kill him during that fight, you can't catch him later. You have to catch him during the fight.
